I'd recommend Zadin, contemporary Vietnamese, in the Castro, except that they are not open for lunch. In case you also need a dinner spot, however, you might consider it. They have a gluten free menu that is delicious. The owner started cooking gluten free for a friend with celiac who was part of a cooking group she was in and when she opened up her own restaurant she just naturally incorporated her gluten free recipes. Because of her experience with her friend, she really understands the cross contamination issues. Though, as always, ask lots of questions to make sure you and your waiter etc are on the same page:

We work in Fort Mason (Bay & Van Ness near the Marina), but we're willing to travel to other parts of the city.

Zadin is AMAZING.  If you have not been there I highly recommend it.  I've been there 3 times.  The waitress always remembers me.  It's wonderful.
