This directive didn't fit the official company-wide policy -- but the manager had the final say. Apparently there is some variance among restaurants as to how they use their fryers. So individual franchises may have different practices. According to some accounts online, some use dedicated fryers, others don’t, and others may sometimes mix different foods in the fryers on occasion. So it sounds like Burger King is di pping a very tentative toe in the gluten-free waters. You’ll have to make a decision based on your own situation and degree of sensitivity.
