If I understand you correctly , you do not take the ldn till 2 or 3 in the AM?

This may be why you are getting headaches. It should be taken between 9pm and 3am. I would think that the earlier you take , the longer it will block endorphins and release stronger amount at 4am. With daylight savings the 2-3am time may be out of line. Have you tried 9 or 10pm?

I would need to seriously adjust my eating/sleeping schedule, yes, but what would that have to do with the recurrent headaches??

I don't have headaches except for occasional severe storms approaching. I take my LDN after 1AM every day. It's a very rare occurrence that I have taken it before midnight.

The endorphin producing process supposedly begins at 4am. Maybe, your endorphins are blocked for such a short time or at the same time the gland is producing new ones , it causes the headache. Timing is key with LDN.

You don't have to take it and go to sleep and you can eat afterwards too, I don't see you have to adjust anything. I would change the time if I were you.

You have nothing to lose but the headaches,.... maybe.
