My son was not sickened by his school as far as we know, we are still seeking answers as to what is wrong with him and why almost 4 years into the search, he has probably been weakended since before he was born by our old damp SF house with mold unbeknownst to us, as well as other factors, he doesn't sense that anything bothers him, unlike your son who senses where he feels better and where he feels worse. In that way your son is extremely lucky, he should stay away from the places that bother him before he gets more sick from whatever it is, and perhaps have some testing done. Again, I would ask a lot of questions about any changes made at the school over the holidays. Respiratory issues can be triggered by mold or chemicals.
