Chipmunk poop on my apples

I don't feel safe eating these raw anymore - a chipmunk (cute little

guy) has been sneaking into my garage and nibbling the apples I was

storing there. I looked into the bag and a lot of the apples are

covered with an unbelievable amount of chipmunk poops. These are

local, recently picked, organic apples and I don't want to just throw

them out - got a bushel to start with, but I don't know what kind of

washing would be adequate. What do chipmunks carry? Why did it poop

ALL over my apples?? AAAUGH!!
