It started soon after he had flu (and was on antibiotics). He had it mostly on top of his nose between his eyes and above his eyes as well. This is supposed be a sinus headache and probably some membrane was blocked in his nose (because he suffered from blocked nose esp. at nights and couln't sleep because of that). The doctor then put him on Zyrtec and it seemed to help somewhat. Did you start any new supplements recently? It could also be some die off effect (my son had headaches when I started him on olive elaf extract and probiotics). I'm not sure if this has helped you. Within about a week of starting Culturelle she did not complain of one again. The only time she gets a headache now is if her sinuses are aggrevated. I believe someone on here- maybe-is also using MSM for headaches.
