My son was put on Zantac (now on Prilosec) to help with the reflux and to help him absorb the enzymes better. My son also has liver problems AND had meconium ileus (he has surgery for it and was 11 weeks premature). My son has been on Ursodiol for his liver since birth and is still on it. My daughter had the same thing and they did a swallow study and found the acid was irritating her esophagus which was causing her to cough. She is on Previcid which has helped immensely and it helps the enzymes work better too. I know this because we tried taking her off at a year but quickly put her back on. Anyway, my other thought is allergy to mold, dust etc... My son had a chronic cough at 3 mo of age (he's a carrier) and they thought it was asthma. Before starting meds, we put an air purifier in his room and used tea tree oil and within a week it was gone. He is 3 1/2 now and has not had a cough since plus no other signs of asthma. You may want to exhaust all other possibilities before trying the steroids...it just seems like his PFTs should have been lower if his lungs were inflamed. Just a thought.
