I had received 2 weeks of Doxy for acute Lyme (classic bull's eye rash & symptoms).Apparently that was not sufficient. A year and a half later I was diagnosed with hypothyroidism and put on Synthroid. I did not have Hashimoto's.I assumed that I did even though no MD every said I did. The second endocrinologist I consulted noted my thyroid was smaller than normal. The frustrating part is I spent years attributing my symptoms to my thyroid problem. It took 6+ years to get a Lyme diagnosis as my symptoms became much more severe. I would guess that the Hashimoto is a wrong diagnosis in your case, that it really is a Lyme sideeffect. Many Lyme patients have auto-immune like symptoms, but this doesn't mean that they are really auto-immune (although IDSA keeps talking about it, there is no credible scientific evidence for that theory).
